Admittedly, I don't know a whole lot about the different regions or cities of Japan and would probably be content getting placed anywhere. I put down my preference for an urban area but for the rest, if you don't have a preference, is it okay to leave those drop-options blank?

absolutely.
i personally did, but that's because i had some areas i'd like to live. (i didn't get any, but i love where i am placed.) i can't speak from personal experience, but i get the impression that describing the type of place you'd like to live in terms of urban/rural/suburban, climate, etc, might give you a better shot at being placed somewhere you'll be happy. of course there are never any guarantees, but don't feel bad or that it will hurt you having put no specific city/prefecture/block requests down.
